I've been reading this as a kind of guilty not-exactly-pleasure. For me BDSM does not personally compute (and of all my anti-kinks, spanking is right near the top), but I like reading well-written stories about it from time to time as a way of getting inside the heads of people who really do think differently from me. For that, I thank you.
The thing in this part that made me go "bzwuh?!?" was:

In our universe John does not get that choice. (I also find it difficult to believe that John would want to move to a job where he might not be able to fly.) Indeed, just the fact that the General and Dr. Sheppard have been around and out about their relationship is probably enough to destroy any chance that John will be further promoted. It's conceivable he could rescue his career by being as standoffish as possible toward McKay, to make it clear that "the other me was a faggot, but not me, no sir", but it would still dog any serious promotion. I figured, in fact, that that was why he was throwing up -- because of the conflict between his basic needs.
The other thing that didn't work for me is when they're talking about Duranda. I think the General would be *deeply* angry at John for letting Rodney be punished for what the General considers John's mistake. One of the problems in the BDSM universe will be that bottoms often get more punishment than they need or deserve, and that's a human weakness in himself the General has to struggle against. Also, he's so used to protecting his Rodney that it would enrage him to know that John protected himself emotionally at Rodney McKay's expense.
