I suppose it does depend on whether we're equating the act of being penetrated with submission. I'm not sure I'd go that far - the boundaries with BDSM territory are a bit blurry there and this isn't a BDSM fic. I agree that Tony is very submissive around Gibbs, and Gibbs is dominant around everyone *g* so it's more natural to think of him being the one doing the alpha male thing in the bedroom. And yet, when Tony isn't around Gibbs, he can do the alpha male thing himself quite easily so it's a fascinating topic!!!
